Some things to help out.[edit]
I really like it, but it seems you are making it too much like D&D 3.5. I recommend making it it's own game, but still keep the spirit of the d20 system. Here are a few tips on doing that.
Take out the Pokemaster class altogether: There really isn't a reason to have a class in a game like this, since most of the fighting is with your Pokemon (unless you get in a fist fight with someone else. Lol). Also, most of the supplies in the show and games are provided for the trainers at a cost. It would be nice to make your own pokeballs, but I haven't found anyone wanting to. Though, I'm sure there are people out there. You could put "Craft Pokeball" in the Craft skill. Each skill on the sheet (just to keep things simple, but you can probably come up with something) I would say let every trainer have access them all, except those that are exclusive to certain classes in the PHB.
Feats: I would DEFINITELY keep feats. They are what made 3.5 so customizable. I couldn't find any Normal feats in your entry, so let me suggest some things for feats. An example of a good feat would be Pokemon Breeder; gaining a bonus for caring for pokemon. Could be something like a bonus to Heal checks and/or Handle Animal. You can even make it into a prerequisite for feats that deal with that kind of stuff. Don't be afraid to play with things here and there with feats, but make sure it's all balanced.
Pokedex: To make this it's own game, but still using the D20 system, I suggest making all pokemon part of the "Pokemon" type. You can use the 'type' of the pokemon (Fire, Dark Psychic, etc), as the subtypes. Charizard, for example, is a fire pokemon, so he would have the Fire Subtype the same way a Red Dragon or Gold Dragon does. (It was a little tough to explain this, I hope you understand. Lol) For the Legendaries, you could use the rules in Deities and Demigods and/or Forgotten Realms: Faiths and Pantheons, to help give them their godlike powers. Mewtwo could be an exception, since he wasn't technically one of the legendaries except by being cloned by one. I'm still thinking on him, but I'm sure you might think of something.
These are just my suggestions. I really think that it's coming along great. Keep up the good work. :)

- It will be the skoyle region. The skoyle region is a large region with 40 towns and 18 gyms for each type starting with the normal type gym and ending with the :dragon type gym. Skoyle is divided up into 5 areas: north, east, central, west and south Skoyle (they are also arranged in the order that you travel through )
- Famous places are the pokemon world tournament where Pokemon trainers in teams of three battle to get the trophy, the S.P.L headquarters where you can :buy a lot of things and battle the staff for a random item each time you beat them and go to the S.P.L Pokemon reserve with the ability to capture starter :Pokemon after you have beaten the elite 4 and team dread's Secret weapon, the battle house where you can choose the level, types, IVs, restricted Pokemon, :and Stragety of an opposing trainer so you can get to level 100 easier and many more, the villainous team is team dread with the plans to enslave humans and :Pokemon for there own selfish needs by turning normal Pokemon into shadow Pokemon, creating robots that are 3x more powerful then the adverage :Pokemon, and also Creating fake legendaries that are 20% less powerful then the real deal at the same level. Some say that the threat of team dread will :make rivaling legendary Pokemon stop fighting just to fight off the evil beasts. Acts include taking over cities and taking all the Pokemon in that city wild or :tamed (they never take legendaries because they will not follow the command of the team dread grunts and will attempt to destroy the pokeballs that they are :confined in), using more that 6 Pokemon (eyewitnesses say that they have seen commanders with 10 Pokemon in there party at once and grunts with up to 8 :Pokemon in there party at once) and forcing captured people to join there team by making the shadow Pokemon they have stop them from trying to escape by :attacking them every time they try to do something to escape (they will even escape there poke balls from the inside to stop the captured person from :escaping.
